Duplicate DNS Zones

Let me first say I have been reading articles and posts for so long ow that I went from a state of somewhat understanding what our problem was to being more confused that when I started. We are getting the 4515 error and DNS resolution issues between our 2 DCs after installing Windows Updates and rebooting the server the last few months. Pretty much everything works fine as we don't add new entries all that often however I would like to get it resolved once and for all.

I have read through Ace's blog on this issue and it has helped me understand things a lot better, but some of it I am not fully grasping I don't think. When I began looking into this issue I found 2 entries with "InProgress..." in front of them and I deleted those as mentioned in the article. That did not resolve our issues however so I kept digging.

Here is what I am seeing now: I have 2 entries for our Reverse Lookup zone in the DomainDnsZones partition. One of them has CNF:GUID in it but it comes after the DC=x.x.x.in-addr.arpa part, like this DC=x.x.x.in-addr.arpaCNF:GUID. The article only mentioned safely deleting items that had the InProgress or CNF at the front so I wasn't sure if I needed to removed it from AD and follow the more in-depth process mentioned in his blog.

The other part where I am more confused is that I have a listing for domain.com under the Default Naming Context partition and under the DomainDnsZones partition. Is this the actual cause of my problems? I couldn't determine that part for sure from the articles I read. Neither one of them has the InProgress or CNF indicator anywhere in it for me to tell which one is the new one causing the errors. Part of me thinks I would want to delete the one in Default Naming Context as we want it to be shared on the Domain. Is this correct?
